SCRIPT NEEDED!

I have a total of 40 DIFFERENT text files with SNP data, each file containing 3 separate sites. I'm needing to create a simple p-value filter script that measures the significance between ALL of these files. I will need to loop the script through sites/traits for the analyses. The column headers look like this:
